Some stages in the classic series have multiple background settings throughout. As MM9TOR has been confirmed to use different weather effects chosen randomly at the start of the match, I figured there are other core maps that would also benefit from similar changes, including:
MM2CRA -- day/night (this is assuming something is done about the questionable transition effects currently in core)
MM3NEE -- day/night (the unused day texture actually exists in core)
MM3GEM -- white/blue (the effect is barely noticeable so it may not even be worth the effort)
MM4RIN -- day/night (to my understanding, this would affect floor and wall textures as well, so it may not be plausible)
MM4SKU -- day/sunset
MM5STO -- height variation (perhaps not sensible, but worth mentioning since the stage has four different backgrounds)
MM5DAR -- stages 1/3
MM6KNI -- sunset/night
MM6TOM -- day/sunset
MM7FRE -- morning/day (a similar case to MM3GEM, the effect isn't terribly noticeable)
MM7CLO -- day/sunset/rain/snow
MM7SPR -- sunset/night (considering there's no outdoor segment this may not be worth bothering with)
MM8AST -- morning/day
MM8CLO -- day/sunset
MM8FRO -- day/sunset/night
MM8DUO -- intro/Duo (these aren't even the same stage but I thought I'd mention it)
MMBCOL -- morning/day
Not the most necessary changes, but it would no doubt add a little more intrigue to these maps.

The MM3NEE textures aren't unused, they are used in MMCTF10 - All Out Assault.
In any case, I don't think having the background randomly changing is a good thing. For example, MM4SKU is very purple, which makes the red sky stand out a lot more than the blue one. If you need an example as to why, just check out IX-Pack map number whatever the skullman one was.

...In what way is this a /bad/ thing? Barring possible eye-killing texture combinations you can remove at your own discretion, this is a harmless change that adds flavor to maps.

Pretty sure Yamato Man and Centaur Man also got alternate backgrounds in MM6 as well.
Regardless I'm all for this, it's neat.

Personally I'm in favor, depending on how well they're implemented.
Of course, that's something I have influence on, so I guess that it depends on support from the leaders.
Seems like a nice little suggestion that could serve to give these maps a little more flair.

Speaking of which, half of the MM6 stages had alternative palettes if you revisit them. If that was implemented, it would also mean some new textures for mappers to play around with.

Actually, I'm pretty sure the maps in question already use those textures (I know for a fact that MM6CEN and MM6KNI use them but I'm not sure about the other two).

Knight Man does not. I had thought it does as well, but the shade of purple used for most of the textures is slightly different in the alternate run.

Yamato, Knight, Centaur and Tomohawk all got background and stage tile palette changes in their original games. Happens when you revisit the stages if you want to go back and get Beat parts. I think those maps should get the changes after a certain amount of time. This would probably work better after multiple rounds of LMS though.
Only problem I see with these maps is that new players might get confused and have a seizure or something. If not, it may as well be implemented as it will only add more depth and likability to the map.
Also, something could maybe be done with this.

^ That was actually the first thing that came to mind with this suggestions.
Personally I'm all for it. Gives a nice little variety and maybe a bit of replay value, as well. I dunno; I just like details like this.

Kinda weird considering Frost's alternate sunset skybox is already in the game & I think Geno managed to make the night one, as well.
I'd enjoy the change as well, though I think the Stone Man one wouldn't work out. You probably wouldn't be able to see the smaller mountains outside because the wall is so high.
While we're at it, would that mean that the weather in MM7CLO wouldn't push you around anymore?

Let's be honest, that was never a fun mechanic. MM9TOR doesn't push the player like it did in the original game either, so it's pretty harmless.

Might do something with Clown Man's skybox. We'll see how it turns out.

Zandronum 3.0 is adding support for getting the current server time using ACS. (http://wiki.zandronum.com/SystemTime) I thought it would be a good idea to implement that as having a day / night / seasonal / holiday cycle.

Added. Most stages with 2 skyboxes will simply pick between them on map boot up.

This is cute but I know some people only have limited times to play mm8bdm so they wouldn't be able to see one of the two skyboxes.
