Skins transcend the need for compatibility updates [barring v3's palette rework, but that was only in special cases.]
I was able to run the game just fine with the skin loaded, but the skin itself wasn't working, so I check and noticed something when peeking at its code...
Quote from: "Megaman X.pk3/SKININFO"
class = Megaman X
At its core, MM8BDM has only one "class" this class is Megaman. All skins designed to work with core specifically must use Megaman as their class.

EDIT: ...Oh my...the issue is actually your sprite names.
All Sprite names must contain four characters and an indicator for which frame it's using.

EDIT 2:Alright...here's the corrected file, I guess. [link]
Couple suggestions:
1) Megaman edits are fine...so long as you can't tell they're megaman.
2) I would name the skin something more unique than "MegamanX" considering people will likely be using this with the...what? couple thousand other skins that exist for this game? It would be likely that it will get replaced by another skin of the same name. I was expecting from your declaration of the skin for the skin to actually be called "MegamanXInsanity" or something similar...In any case, I would check this page of the 8BDM wiki for skins that have been made already...but don't let it deter you from making your own...just be careful with names.
3) ...This is more of a developer thing and I'm not accusing you of actually doing this. Don't dismiss a problem a client reports just because you're not experiencing it. This is something that could cause you serious problems in application.

This isn't exactly the place to ask that, but you need to place the skins in the "skins" folder.
