Minecraft's cave ambience, and the way mobs spawn suddenly without people expecting it. Much like a horror film!  :shock:
I'm not really scared of Tails Doll, but I once had a nightmare involving him.
Oh, and the dark forests in various Sonic Robo Blast 2 hangout wads. (Like Tyrcity and House22) They have extremely creepy themes, not to mention how dark they are. Bro tip: DON'T play those wads at night.  :ugeek:

For some reason when you get the ending in Sonic Rush and didn't get all the Emeralds, that creeped me out for some reason, when Eggman told you to get the damned Emeralds

same thing with me with sonic advance 2 (still never found them) also, when I 1st played majora's mask, the bombchus freaked me out (blame Quiznos), so did the giant bees (the least threatning enemy in the game)

An SNES fishing game scared me, once. I was starting it up like usual, and it played its "you suck" music - which is sudden and kinda creepy if you aren't expecting it - with the message that the save data has been corrupted. It startled me. What's worse is that it later gave me a nightmare where I started it up and it did the same thing, but the text told me I died/was dead.
