So, I was playing around with some cheats in Napalm Man's stage until I came across this:

Looks like a prime place for a Yashichi, but I already knew where the one in this stage was. And I don't think I've seen that plant in there anywhere else.

Haha I found it too! It was probably a little area where Mike was testing the trees and he forgot to remove it.

Sounds plausible. I see some other areas like this, though. You can find a lot of these things by going into the automap. I think there were some triangular ones in Centaur Man's stage.

The triangular things are needed for the water scripts! They're in all water maps like Ice Man, Centaur Man etc.

That would be sector referencing. It's how you make water in doom.
It works by transferring the sector heights allowing you to have a fake floor/cieling in which would be the water.
Though in Doom it would also be swimable under the fake floor. MM8BDM needs complex scripting to change player gravity.

I found another room like that in Dr. Light's lab.
