Forum game!
The rules are simple: Just name a game that not everybody knows. For example, the most obscure game I know is Ufouria The Saga.

Space Station Silicon Valley I have yet to play it myself even, but Korby introduced it to me.

Easiest to think of would be the most obscure I OWN, which would be: Goemon's Great Adventure/Mystical Ninja Starring Goemon 2 on N64.
Rented a gorillion times as a child until my grandmother got me it for my birthday <3 It was seriously impossible to find anywhere in this country, aside from the rental store.
And that GORGEOUS soundtrack.

Putting only about half a minute of thought into this I'd have to say Burgertime Deluxe, Hyper Lode Runner, Vectorman, etc Any of these old GB/GBC games that I have -could- work, even though Vectorman was brought back into Sonic Mega(?) Collection. That's only going off of games that I have that you probably don't know about. If we're talking about general obscure among every game created, then I have no idea and my choices would be pale in comparison.

Savant - Ascent is an arcade style game about a flamboyant dubstep artist (http://www.savantofficial.com/) whose tower has been taken over by a magical orb of some kind and all his fancy knicknacks were transformed into robot cannon fodder. Joy. Join Dubstep McShootsalot in his quest to reclaim his tower by shooting robot cannon fodder, robot helicopter cannon fodder, robot worm cannon fodder, collect disks to regain powers, punch the magical cannon fodder orb, and also proceed to shoot robot space drill cannon fodder as well as robot space samurais.

Mushihimesama / Bug Princess PuLiRuLa Enemy Zero (though i don't know much about it but i have seen gameplay of it)
I think that's it for me, assuming Puzzle Bobble doesn't count :V

King of Dragon Pass (http://www.gog.com/game/king_of_dragon_pass), a very unorthodox game about managing a tribe in a fantasy setting, made up of a strange blend of strategy, RPG mechanics, simulation, and is even slightly reminiscent of visual novels in a few places.

Crystal Mines.
It was on a controller shaped console thing that you plug into a TV and start playing. On this one was 15 different full games on it, one of which was Crystal Mines, a game that I can honestly claim as one of my childhood favourites. I am the only one to know of its existence.

Fury3 (which runs on the same engine as Terminal Velocity) and Hellbender.
Games where you fly around in a ship and blow things up.
Good arcadey fun, yes.

Holy Diver (http://www.gamefaqs.com/nes/579431-holy-diver), a heavy metal inspired fantasy platformer which never left Japan.
Also, it's nearly impossible. The one guide there even states that it's harder than Battletoads (!!).

The Wonder Project J duology, Magical Pop'n, and Miracle Girls. All of them are on the SNES, with the exception of the second Wonder Project game, which was on N64. All of them are Japan only as well.
They're all super neat and fun to play. Well, except for Miracle Girls.

I saw the title screen for that game a few years ago, so I'm willing to bet it is.
As for an obscure game, Vortex (SNES). Huge levels, elaborate music, but kinda short.

CyClones Eradicator Corridor 7 Rise of the Triad (1995 version) Marathon Trilogy In Pursuit of Greed Witchaven Strife Blood Shadow Warrior
A couple of not very talked about FPS games, So far only played Marathon 1, pretty fun, challenging, and punishing. Haven't tried the others but I do want to try out the first four mentioned (As well as Blood, Strife, and Marathon 2: Durandal, Marathon Infinity)

The most obscure ones I can think of at the moment are "Werewolf Simulator" and "Skull," both of which are for the ZX Spectrum. The former is something of an old-school adventure game, which primarily involves you solving a series of murder mysteries that may or may not be linked to a werewolf. It is sadly, not about controlling said werewolf and ravaging towns in the middle of the night...you know, the very thing the title of the game practically implies.
Skull, on the other hand, is a rather interesting game. Why, exactly?

Another obscure game I know is the Dreamcast version of Mobile Suit Gundam: Federation vs. Zeon. Practically no one knew there was a Dreamcast port. That, and it's a Japan-only release.

Also, Strife is pretty obscure despite being pretty revolutionary for the FPS-RPG genre.

Super Mario 128: an obscure techdemo of 128 Mario's running around while you control both them and the ground. it was later split into 2 projects: Mario galaxy and pikmin.
Rockman EXE Operate Shooting Star: Magaman.exe X Megaman Starforce. it plays in Battle Network style, but each character has their own abilities.
