I randomly get this when playing and then I have to renable autorun...what's causing this? How do I stop it?

That's what happens when you press capslock.

To disable it,
1) open the console (~)
2) type in "unbind capslock"
3) press enter

Is that a one-time fix, or do you have to do it every time you start the game?

As long as you don't delete your skulltag-user.ini file, it's permanent.
