Honestly, I think they're all pretty lame.  Changkey Dragon (Magma-Man) and Hanibiran (Hornet-Man) come close, but their ease of killing drop their coolness to a virtual zero.

My favorite Mid-Boss is probably Gearna Eye from Sword Man's stage. It provides a good sense of challenge for you.

My favorite Fortress Boss is probably Guts Man G from 7. Not only is it Nestalgic (or however you spell it) but it also provides a good sense of challenge as well.

Close. It's Nostalgic.
Also, for some reason, I have a lot of challenge with the Hanibiran. Probably because you not lony have to deal with the spinning petals, but the instant death spikes and the flower shooting petals. Thankfully, 3 fully charged Magma Bazookas can take it out easily.

Favourite miniboss is that Octobulb thingy (or whatever you call it) from Sheep Man's stage.

Favourite Wily boss is definitely Mettonger Z from MM6 and Block Devil from MM10 excluding blatant ripoffs.
