As you all know Dr. Wily excaped the hospital at the end of MM10.  So I want to know your theories about what happens.  Note that the theories have to make sense and goes in line with the MegaMan overall plot.

So here is my theory:

After Dr.Wily excaped the hospital he established the infamous secret labratory and continued to work on Zero and the Maverick Virus for the rest of his life until he found out Zero was too agressive and violent to obey commands and sealed him inside a capsule later to be opened by Sigma.

Just to note that Zero was incomplete when Dr.Wily sealed him inside the capsule, to avoid any plot mixups with the X series,  Zero did not become complete until X2 when Dr.Cain looked at Zero's blueprints that Dr.Wily left behind and completed him after X gathered all of his parts from the X Hunters.

How do I know all of this?  One answer: I AM A MEGAMAN NERD!!!!! (and because of the MegaMan wiki.)

Dr. Wily escaped to his arctic base.
There, he rebuilt Enker, Punk, and Ballade.

Along with Bass, they form the Neo Mega Man Killers.
They serve as the evil counterparts to Mega Man, Protoman, Duo, and Quint.

The two teams must race to foil the plan of Dr. Wily, who created eight new Robot Masters.

In truth, Dr. Wily did not leave the hospital of his own free will! The CapCops dragged him out, muffling his screams and playing a tape recording of his infamous Wily UFO to make it LOOK as if he had flown the coop.

Back at Capcom HQ, they worked him over with rusty pipes until he bled to death on the floor. Without his eternal arch-nemesis to threaten the world, Mega lived out the rest of his days in peace.

That's what I'm going with.  

Anyhoo, I figure that, in this game, the humans figure out that the Robots can't harm humans.
So, they send one man from the sales department with big magnet, a wrench, and a screwdriver to walk through all the bases, dismantling all the Robot Masters.

They reprogram the Robot Masters afterward, and they are the ones who beat Dr. Wily in whatever crazy machine he built recently.

Why, if this isn't the easiest answer ever...

MM11, with some ridiculous sub-plot that makes the 'storyline' even more confusing.

I.E: He stole some of Light's service bots to take over the world.

Wily escaped the hospital with the pod and went to a secret base, Wily finishes Zero and then when Zero awakes, something happens that he kills Wily and Megaman, The X series begins, Light, after the decease of megaman, creates another robot to protect the world, a robot named X, Zero was arrested and considered a Maverick, then something more happens and blah blah blah (Play the Megaman X games)
